About the Lab

Professor Do Yeon Kim's research lab specializes in molecular virology, systems biology, and advanced bioimaging, with a focus on understanding the dynamic regulation of viral and host gene expression during infection. The lab employs high-resolution 'omics' technologies—such as transcriptomics and translatomics—to dissect the intricate mechanisms of SARS-CoV-2 translation and host response, while also pioneering innovative imaging techniques like ExSTED and signal amplification strategies to achieve super-resolution in cellular imaging. Additionally, the lab investigates non-coding RNA biology, particularly microRNA-mediated gene regulation, and explores the ethical dimensions of emerging technologies like AI through the development of validated psychometric scales.

COVID-19 is caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), which infected >200 million people resulting in >4 million deaths. However, temporal landscape of the SARS-CoV-2 translatome and its impact on the human genome remain unexplored. Here, we report a high-resolution atlas of the translatome and transcriptome of SARS-CoV-2 for various time points after infecting human cells. Intriguingly, substantial amount of SARS-CoV-2 translation initiates at a novel translation i

Designing Internal Hierarchical Porous Networks in Polymer Monoliths that Exhibit Rapid Removal and Photocatalytic Degradation of Aromatic Pollutants
Doyeon Kim, Hyungwoo Kim, Ji Young Chang
SJR Q1Small

Abstract This paper describes the preparation of 3D polymer monoliths containing internal hierarchical porosity. The porous networks are fabricated based on Pickering high‐internal‐phase emulsions (HIPEs) stabilized by microporous β‐cyclodextrin‐based polymer particles (CDPs) as the emulsifier; CDPs are facilely synthesized by the polyaddition reactions without the need for catalysts. The designed Pickering agents enable to form a bicontinuous internal phase in 8:2 cyclohexane–water v/v, and the

Rules for functional microRNA targeting
Doyeon Kim, Hee Ryung Chang, Daehyun Baek
SJR Q1BMB ReportsOA

MicroRNAs (miRNAs) are ∼22nt-long single-stranded RNA molecules that form a RNA-induced silencing complex with Argonaute (AGO) protein to post-transcriptionally downregulate their target messenger RNAs (mRNAs). To understand the regulatory mechanisms of miRNA, discovering the underlying functional rules for how miRNAs recognize and repress their target mRNAs is of utmost importance. To determine functional miRNA targeting rules, previous studies extensively utilized various methods including hig

Amplified Expansion Stimulated Emission Depletion Microscopy
Doyeon Kim, Taeyeon Kim, Jooyong Lee, Sang‐Hee Shim
SJR Q1ChemBioChem

Abstract Expansion microscopy (ExM) enhances spatial resolution by using a swellable polymer that expands the sample volume by a factor of ≈4 in one dimension and a factor of ≈64 in volume. Combining ExM with stimulated emission depletion (STED) microscopy, referred to as ExSTED, increases the resolution to up to 10 nm. However, photobleaching is a critical issue in ExSTED because the sample expansion lowers the fluorophore density whereas high‐resolution STED requires high depletion intensity.

Global and Local Competition between Exogenously Introduced microRNAs and Endogenously Expressed microRNAs
Doyeon Kim, Jongkyu Kim, Daehyun Baek
SJR Q1Molecules and CellsOA

It has been reported that exogenously introduced micro- RNA (exo-miRNA) competes with endogenously expressed miRNAs (endo-miRNAs) in human cells, resulting in a detectable upregulation of mRNAs with endo-miRNA target sites (TSs). However, the detailed mechanisms of the competition between exo- and endo-miRNAs remain uninvestigated. In this study, using 74 microarrays that monitored the whole-transcriptome response after introducing miRNAs or siRNAs into HeLa cells, we systematically examined the

SJR Q1ACS Applied Polymer Materials

We describe the design of functional hierarchical pores in polymer monoliths on the basis of inverse, water-in-oil (w/o), high internal phase emulsions. The emulsion structure was formed and stabilized using functional microporous organic polymers as a Pickering agent, which not only provides an emulsion template to form the multiscale pores but also imparts photocatalytic activity to the polymer monoliths. Thus, inverse Pickering emulsions were obtained from styrene–water (2:8, v/v) with intern

We investigated the impact of the designed contact area (DCA) and designed contact length (DCL) on material removal rates (MRR) when using a pad with a structured surface in chemical mechanical polishing. The structure of the structured surface pad (SSP) was precisely defined, and an examination was conducted to assess the influence of variations in the shape, size, and spacing of the unit figure (UF) on the MRR. The results revealed that maintaining the DCA constant while altering the UF shape

Gold Kiwi-Derived Nanovesicles Mitigate Ultraviolet-Induced Photoaging and Enhance Osteogenic Differentiation in Bone Marrow Mesenchymal Stem Cells
Doyeon Kim, Chanho Lee, Manho Kim, Ju Hyun Park
SJR Q1AntioxidantsOA

Bone marrow mesenchymal stem cells (BM-MSCs) play a crucial role in bone formation through their ability to differentiate into osteoblasts. Aging, however, detrimentally affects the differentiation and proliferation capacities of BM-MSCs, consequently impairing bone regeneration. Thus, mitigating the aging effects on BM-MSCs is vital for addressing bone-related pathologies. In this study, we demonstrate that extracellular nanovesicles isolated from gold kiwi (GK-NVs) protect human BM-MSCs from u
