Prediction of phosphorylation sites using SVMs
Jong Hun Kim, Ju‐Young Lee, Bermseok Oh, Kuchan Kimm, InSong Koh
SJR Q1Bioinformatics

Abstract Motivation: Phosphorylation is involved in diverse signal transduction pathways. By predicting phosphorylation sites and their kinases from primary protein sequences, we can obtain much valuable information that can form the basis for further research. Using support vector machines, we attempted to predict phosphorylation sites and the type of kinase that acts at each site. Results: Our prediction system was limited to phosphorylation sites catalyzed by four protein kinase families and

Microstructural white matter abnormality and frontal cognitive dysfunctions in juvenile myoclonic epilepsy

SJR Q1EpilepsiaOA

PURPOSE: Previous neuroimaging studies provide growing evidence that patients with juvenile myoclonic epilepsy (JME) have both structural and functional abnormalities of the thalamus and frontal lobe gray matter. However, limited data are available regarding the issue of white matter (WM) involvement, making the microstructural WM changes in JME largely unknown. In the present study we investigated changes of WM integrity in patients with JME, and their relationships with cognitive functions and

High-coverage whole-genome sequencing data of a single ethnicity can provide a useful catalogue of population-specific genetic variations, and provides a critical resource that can be used to more accurately identify pathogenic genetic variants. We report a comprehensive analysis of the Korean population, and present the Korean National Standard Reference Variome (KoVariome). As a part of the Korean Personal Genome Project (KPGP), we constructed the KoVariome database using 5.5 terabases of whol

Pan-genome analysis of Bacillus for microbiome profiling

SJR Q1Scientific ReportsOA

Recent advances in high-throughput sequencing technology allow for in-depth studies on microbial genomes and their communities. While multiple strains of the same species could display genomic variations with different gene contents in diverse habitats and hosts, the essential functions for a specific species are conserved as core genes that are shared among strains. We have comprehensively analyzed 238 strains of five different Bacillus species to identify the properties of core and strain-spec

Photosynthetic functions of Synechococcus in the ocean microbiomes of diverse salinity and seasons
Yihwan Kim, Jehyun Jeon, Min Seok Kwak, Gwang Hoon Kim, InSong Koh, Mina Rho
SJR Q1PLoS ONEOA

Synechococcus is an important photosynthetic picoplankton in the temperate to tropical oceans. As a photosynthetic bacterium, Synechococcus has an efficient mechanism to adapt to the changes in salinity and light intensity. The analysis of the distributions and functions of such microorganisms in the ever changing river mouth environment, where freshwater and seawater mix, should help better understand their roles in the ecosystem. Toward this objective, we have collected and sequenced the ocean

Idiopathic hypereosinophilia is clonal disorder? Clonality identified by targeted sequencing
Jee-Soo Lee, Heewon Seo, Kyongok Im, Si Nae Park, Sung‐Min Kim, Eun Kyoung Lee, Jung-Ah Kim, Joon Hee Lee, Sunghoon Kwon, Miyoung Kim, InSong Koh, Seungwoo Hwang
SJR Q1PLoS ONEOA

Idiopathic hypereosinophilia (IHE)/idiopathic hypereosinophilic syndrome (IHES) has been defined by a persistent elevation of the blood eosinophil count exceeding 1.5×103/μL, without evidence of reactive or clonal causes. While T-cell clonality assessment has been recommended for unexplained hypereosinophilia, this approach is not often applied to routine practice in the clinic. We hypothesized that the clonality would exist in a subset of IHE/IHES patients. We aimed to investigate the candidate

Wnt5a Is Associated with Cigarette Smoke-Related Lung Carcinogenesis via Protein Kinase C

SJR Q1PLoS ONEOA

Wnt5a is overexpressed during the progression of human non-small cell lung cancer. However, the roles of Wnt5a during smoking-related lung carcinogenesis have not been clearly elucidated. We investigated the associations between Wnt5a and the early development of cigarette smoke related lung cancer using human bronchial epithelial (HBE) cells (NHBE, BEAS-2B, 1799, 1198 and 1170I) at different malignant stages established by exposure to cigarette smoke condensate (CSC). Abnormal up-regulation of

BACKGROUND: Unlike Caucasian populations, genetic factors contributing to the risk of type 2 diabetes mellitus (T2DM) are not well studied in Asian populations. In light of this, and the fact that copy number variation (CNV) is emerging as a new way to understand human genomic variation, the objective of this study was to identify type 2 diabetes-associated CNV in a Korean cohort. METHODOLOGY/PRINCIPAL FINDINGS: Using the Illumina HumanHap300 BeadChip (317,503 markers), genome-wide genotyping wa

HapAnalyzer: Minimum Haplotype Analysis System for Association Studies
Ho Youl Jung, Jung Sun Park, Yun Ju Park, Young Jin Kim, Kuchan Kimm, InSong Koh
SJR Q2Genomics & Informatics

Summary: HapAnalyzer is an analysis system that provides minimum analysis methods for the SNP-based association studies. It consists of Hardy-Weinberg equilibrium (HWE) test, linkage disequilibrium (LD) computation, haplotype reconstruction, and SNP (or haplotype)-phenotype association assessment. It is well suited to a case-control association study for the unrelated population. Availability: The HapAnalyzer is freely available from http://www.ngri.re.kr/HapAnalyzer/ Contact: insong@nih.go.kr
